How does individual behavior of cells lead to collective emergent phenomena: In our paper "cellular_raza: Cellular Agent-based Modeling from a Clean Slate", we publish a new agent-based simulation framework to model and study a variety of such cellular systems.

Experimental Design for Predictive Models in Microbiology Depending on Environmental Variables

Paper Science Python
doi.org/10.1007/978-1-0716-4112-5_4

In this bookchapter we introduce the concepts of model-based experimental design and provide step-by-step instructions for finding the optimal design using the well-known Baranyi-Roberts growth model as an example.

Phase separation of initiation hubs on cargo is a trigger switch for selective autophagy

Paper Science Biology
doi.org/10.1038/s41556-024-01572-y

We constructed a model which could qualitatively display how high/low affinities between autophagy receptors lead to phase separation on the surface of the cargo, thus ultimately inducing selective autophagy.

iGEM 2023 – Grand Jamboree

Science Biology

Over the past months I was supervising and helping the current iGEM Team from Freiburg in their Journey towards the Grand Jamboree. This weekend, we finally had the opportunity to present our work – CELLECT.

bwHPC Symposium 2023

Conference Science Programming

Today, I was at the bwHPC Symposium in Mannheim. I was curious to listen to interesting talks and get to know what other people are working on at the moment. The agenda featured a well-stirred mixture of diverse topics including not only research topics but also tools such as for file sharing and infrastrucure.

Creating Posters with typst

Programming Science Typst

I recently came across a new typesetting system called typst. It is being developed by Martin Haug and Laurenz Mädje. It aims to modernize typesetting systems by introducing a new scripting language to control the layout of documents. There are many new and great things about typst and we could be talking about all of its aspects and compare it to $\LaTeX$ for quite some time. However, I would like to focus on how to actually use it and what this means in practice for someone that has used $\LaTeX$ since high-school.

Scientific Computing in Rust 2023

Rust Science Programming

Last week I attended the Scientific Computing in Rust 2023 virtual conference. The organizers put together a well-stirred mixture of talks covering a wide range of topics. It was good to see so many other enthusiastic researchers using Rust as their main tool to build software surrounding computational needs.

First LEGO League

Personal Science

During my years in school, I participated in the then very new First LEGO League. My brother and me were joining an already existing team, called the “SAP Nemo Kids” (SAP being the Sponsor of the Tournament at our location) and it immediately caught me by full force. This contest consists of multiple disciplines. While the Robot Game is probably well known, there is also the Core Values, which we just called Teamwork. In addition the Robot Design judges design and implementation of the Robot itself. And finally, there is also the Project, which is held in the spirit of the yearly theme. In this discipline, a team will prepare a short talk on a topic which was previously researched.

iGEM 2023

Science Biology

I am excited to share that I will be participating in this years iGEM competition as a supervisor. I will advise the students’ who are modeling their experimental setup. We aim to establish a concise model and acquire relevant parameters in a timely manner. This will probably be a more demanding task than initially believed That being said, the iGEM Freiburg Team is very motivated and I hope to be sharing more details in the coming months.

Agent Based Models in Cellular Systems

Paper Science
doi.org/10.3389/fphy.2022.968409

This mini-review discusses agent-based models as modeling techniques for studying pattern formation of multi-cellular systems in biology.

Zero Values of the TOV Equation

Thesis Science
doi.org/10.48550/arXiv.2411.15264

My master thesis analyzed the zero-values of the TOV equation. It describes the density profile of general-relativistic spherically symmetrical stellar objects.
